Of course not and no one says it does any harm to God. However, desecrating a book that we believe contains the word of God is something that would make any Muslim's blood boil.
I don't know how much other religions value their books, but in Islam, we have the utmost respect for God and his Word. We cannot trash anything that contains a Quranic ayah or even any of the names of God on it and we most certainly do not put the Quran al-Kareem on the floor. If the Quran is on a shelf, it will be the highest book on the shelf. All this because we respect God and his Word. But judging from the comments of some, they obviously have no respect and hence they can only make lewd and insulting remarks.

OT, Muslim websites are reporting mass conversions of Christians to Islam. A recent article in Al-Arabia claims that over 24,000 upper class (white) Britons have recently embraced the Devil. Even if it is true, this should come as no surprise (the Bible has already predicted it almost 2000 years ago). While I am not sad for Christianity, I am really sad for those who chose to embrace the devil and sell their souls.

Personally, I don't see anything wrong with US guards at Gitmo using the tactic of flushing a Koran down the toilet, or of desecrating the Koran in other creative ways -- as long as it was a tactic with a rational goal of psychologically breaking down or provoking a prisoner in order to gain important information.
If the flushing was done merely to insult the prisoners, without any other practical goal, then it was wrong (not morally wrong but wrong in practical terms, since it only serves to inflame Muslims and their Leftist dhimmis, without yielding anything valuable in return).
(Of course, my opinion on this is based on the judgement articulated well by other posters above, that the Koran is not a venerable holy text meriting respect, but a manual for totalitarian extremism and military conquest at the center of a mass movement that is increasingly causing problems of violence and disorder around the world.)

Initially, Birt said he had no coherent reasons for reverting, but “in the longer term I think it was the overall profundity, balance and coherence and spirituality of the Muslim way of life which convinced me,” he said.
