The Supreme Court ruling is likely to anger the United States and its regional ally Australia, both of which publicly accused the aging cleric of being a top leader of Jemaah Islamiyah, an al-Qaida-linked Southeast Asian terror group.
Bashir, 69, who was released from prison in June, has long claimed that the government in the world's most populous Muslim nation succumbed to pressure from the West when it arrested him soon after the Bali attacks.
Bashir's son, Abdurrahmin, said his father had received word of the verdict.
"Thank God the Supreme Court has finally revealed the final truth," he said by telephone from Bashir's hometown on Java island. "He is praying now to say thanks to God that his prayers have been accepted."
Thursday's ruling was in response to an appeal filed during Bashir's imprisonment.
Supreme Court Chief Judge German Hoediarto told reporters he had decided to quash the conspiracy conviction following testimony from 30 witnesses, but gave no more details. A written verdict will likely be made public soon.
The 2002 Bali bombings that killed 202 people, mostly foreign tourists, were the first in a string of attacks in Indonesia targeting Western interests, with 2003 and 2004 blasts at the Australian Embassy and the J.W. Marriott Hotel and triple suicide bombings on Bali last year.
Bashir has always denied any wrongdoing, but admits having known several Southeast Asian militants in the 1980s and 1990s who went to Afghanistan and trained there at al-Qaida-run camps.

DENPASAR, Indonesia - The first hearing date has been set for the review of the death sentence of the three key 2002 Bali bombers, despite a defence plea to move the trial location away from Bali.
Denpasar District Court - where the death sentence was first handed to "smiling bomber" Amrozi, his brother Ali Ghufron, alias Mukhlas and Imam Samudra - will hear the reopening of the case for the first time on December 22.
Lawyers for the trio last week filed their Supreme Court challenge to the executions, arguing the anti-terrorism law used to convict the men was retroactive because it was introduced after the 2002 bombings and could not be applied.
The men were convicted of playing lead roles in the Bali nightclub attacks, which killed 202 people, including three New Zealanders and 88 Australians.
The executions of the bombers - originally set down for July - was delayed after their lawyers said they planned to lodge the judicial review in the Indonesian Supreme Court months ago.
One of the lawyers for the three said today that a letter had been sent to the District Court in an attempt to move the location of the judicial review hearing from Bali to Cilacap, in Central Java's north, where the three are now being held.
It is the second attempt to move proceedings away from Bali because of security and costs.
However, District Court Chief Putu Widnya said the plaintiffs were not required to attend the hearing.
"From what I have read, the new evidence is a constitutional court decree, so they don't need to come to Bali," he said.
"They have registered it here, so the trial must be held here too."
There have been several demonstrations by the Balinese locals calling for the execution of the three since their conviction in 2003.
The demonstrations have sometimes disintegrated into violence.
After the second bombing in 2005, protesters swarmed Kerobokan prison where the trio were then being held, throwing rocks at the prison walls and breaking down the outer fence.
The next day, the bombers were moved to Nusakambangan Island in central Java.

Two militants who helped hide one of the masterminds of the 2002 Bali bombings are expected to be freed from an Indonesian prison within hours.
Radio Australia's Indonesia correspondent, Geoff Thompson, said the men were believed to have helped Ali Imron avoid capture in East Kalimantan after the 2002 Bali attacks.
Sirojul Munir and Mujarot were both initially sentenced to five years imprisonment - terms which have now been reduced, coinciding with celebrations for Eid al-Fitr, which marks the end of the Muslim fasting month of Ramadan.
Remissions are given to all prisoners who have shown good conduct except for those on death row and serving life sentences.
Three men have been sentenced to death over the October 12, 2002, attacks in Bali, which killed 202 people, including three New Zealanders.
Australia has previously asked Indonesia to review remissions for people convicted of terrorism-related crimes, and Jakarta has said it is reviewing the program.

The people killed at Bali were Kafirs and not innocent. As Tariq Ramadan has pointed out, Kafirs are people who do "not recognise the last message as the truth." (Of course, some Unbelievers think Tariq Ramadan's statement and clarification (re Kafirs) is from a Nazi-style-supremacist-pig who treats beliefs as if they are scientific fact-truth--but that's another matter.)
