Thailand does not have a president. The head of state is King Bhumibol Adulyadej who is a Buddhist. The head of goivernment is Prime Minister Surayud Chulanont who is also Buddhist.
You are probably thinking of General Sonthi Boonyaratglin who is Army Commander and head of the Council for National Security. General Sonthi is a nominal Muslim but has been absolutely loyal to the monarchy and the jihadists have issued several fatwas against his life. In fact, that these arrests are happening shows that under Sonthi, the army is being more effective than it was under the corrupt Taksin government that Sonthi helped overthrow.
